Ayrıca kongremizin bu boyutta ve uluslararası standartlarda Uşak Üniversitesi ve Uşak ilimizin ülkemize bilimsel ve sosyal yönden tanıtımının sağlanması konusunda farkındalık yaratmasının gururu ve onurunu yaşıyoruz.

Since up to date, the whole world is still waiting for any approved therapy can win the battle against the novel COVID-19 pandemic; significant efforts and much researches are being carried out to tackle this health menace successfully. Several attempts and global trials have been significantly generated by agencies and authorities to find a safe and effective treatment.
Currently, some anthelmintic drugs used for the treatment of parasitic therapy are re-evaluated for their effectiveness for coronavirus infection. In this communication, we focused on these four FDA approved anthelmintic agents for using against Covid-19.
Recent Advancements in Plant Marker-Assisted Breeding

Abstract
Plant breeders can help farmers to increase food production by breeding improved varieties having better adaptation to farming systems and changing environment. A plant breeder face the challenge of how to more effectively and efficiently perform selection and accelerate the breeding progress to satisfy the requirements of changing markets for crop cultivars. Innovations in plant breeding are very important to combat the challenges of global changes such as food scarcity and climate change.
Agriculture production system is under big pressure to fulfill the nutritional requirements of rapidly growing population under adversely changing climatic conditions. Plant breeding has potential to address the food scarcity and to develop the new varieties having resistance to changing environment. The classical breeding approaches played significant role in the crop improvement in the last century. However, conventional breeding showed various limitations like being time consuming, laborious, require large land, cost ineffective, population size, and are less precise and reliable. To address these limitations, marker-assisted breeding (MAB) was introduced which involves the investigation and application of DNA markers for the breeding aspects. The advancement in molecular markers, genotyping, genome sequencing and gene discovery approaches like QTL mapping, association mapping/genome-wide association studies (GWAS) provide an array of options to study and understand crop genomes more appropriately. Genome editing (using CRISPR-Cas9) aroused revolutionary technique and rapidly took over the field of plant science and plant breeding. It is suggested that integration of both MAB and classical breeding approaches will be an optimistic strategy for future crop improvement.

Introduction
The world is confronted with food insecurity due to climate change and nearly 800 million people from developing countries go to bed hungry (Khush et al. 2012). World population is increasing rapidly and estimated to reach 10 billion by 2050. Therefore, it is necessary to increase the world food production by 60%–110% to meet the expected food demand in 2050 (Tilman et al. 2011;
Godfray et al. 2010). In addition, the climate change forecasts are showing dryer, hotter, and uncertain future scenarios. Under such circumstances, the world agriculture is faced with two equally important challenging objectives: adapting and mitigating climate change adversities (Collins et al. 2013). Plant breeding has played a key role in the development of agriculture and the betterment of human life (Hallauer, 2011). Domestication of wild relatives of modern crop species occurs thousands of years ago. Domestication and continual selection of crop wild relatives have not only provided humans with essential and diverse food and fiber products, but have also resulted in the establishment of the material which is serving as a source of novel variations for modern breeding activities (Smýkal et al. 2018). Before twentieth century, mostly crossing techniques were used for the development of new cultivars. Plant breeding got the status of science after the establishment of Mendel principles of inheritance. During the starting period of plant breeding, successful development of improved varieties was considerably based on the breeder’s experience and subjective judgment, as well as luck. Even at the present time, current plant breeding programs are aided by well-developed genetic principles and modern techniques, still the breeder’s experience and unique insight are consider key factors for successful development of cultivars (Jiang, 2015).
Plant breeding is a combination of art and science (Acquaah 2007). Challenges to plant breeder includes selection of parents, identification of desirable variations, prediction about the expression or performance of breeding materials in succeeding generations and variable environments and, speed up the breeding progress in cultivar development to satisfy the requirements of changing and increasing markets for crop cultivars (Jiang, 2015).
Classical plant breeding methods have made significant contribution to crop improvement, but they have been found, slow, time consuming, laborious and, incompetent in targeting complex traits like yield, quality, biotic and abiotic stresses (Dhingani et al. 2015). A trait is governed by one or more genes and environments has direct effect on its phenotype. The advancements in molecular markers technology has created a powerful and practicable way to the scientific community to identify genetic basis controlling trait of interest (Nadeem et al. 2020; Nadeem et al. 2018).
Molecular markers have been successfully used for the marker-assisted breeding of many crops (Chao et al. 2006; Mammadov et al. 2010; Narshimulu et al. 2011; Zhang et al. 2015). Marker- assisted breeding refers to such a breeding procedure in which DNA marker detection and selection are integrated into a traditional breeding program (Jiang, 2013).
Identification of genetic basis for marker-assisted breeding
Information about the significant association between markers and the traits of interest is considered most crucial factor for the identification of genetic basis. Only those markers that are tightly linked with trait of interest can be used in successful breeding of crops. More tight linkage of marker with trait can increase its success and efficiency in breeding activities (Jiang, 2013). Various methods has been proposed by the scientific community for the investigation of genetic basis having association with trait of interest (Nadeem et al. 2018; Jiang, 2013). Among
marker based genome-wide association study (GWAS) and genomic selection are most widely used approaches. Among these approaches, genome-wide association studies (GWAS) and quantitative trait loci (QTL) mapping are very popular approaches for the investigation of genetic basis for traits of interest (Nadeem et al. 2020; Nadeem et al. 2018).
Success stories of QTL mapping in plants
QTL mapping or bi-parental mapping is mainly used for the investigation of QTLs associated with traits of interest (Nadeem et al. 2020; Nadeem et al. 2018). As a result, QTL mapping signifies the basis of development of molecular markers for MAS. However, accuracy of QTL mapping is affected by various aspects like population sizes and types, and low recombination (Nadeem et al. 2018; Das et al. 2013). Investigation of QTLs was a breakthrough in plant sciences to characterize the quantitative traits. QTL mapping has been successfully utilized to uncover the genomic regions related to quantitative traits (Borba et al., 2010). Here we are reporting few important and very recent studies about QTL mapping in plants.
Very recently, Gebrewahid et al. (2020) aimed to investigate the QTLs associated with stripe or yellow rust and leaf rust and identified 11 QTLs for YR resistance and five for LR resistance using inclusive composite interval mapping. Ren et al. (2020) aimed to investigate the QTLs controlling drought tolerance in soybean and identified a total of 23 QTL related to this trait.
Seo et al. (2020) aimed to discover QTLs for pod shattering and investigated novel candidate QTL/genes for this trait. Ruixian et al. (2020) aimed to explore the QTLs controlling plant height and fruit branch number and identified a total of 53 QTLs for these traits.
Genome-Wide Association Studies and its success stories
QTL mapping or bi-parental mapping has several drawbacks, like low recombination, being time-consuming, and the population specificity of the identified QTLs (Nadeem et al. 2018).
To overcome these draw backs, genome-wide association (GWAS) studies was introduced for the identification of genetic basis having association with trait of interest (Nadeem et al. 2020;
Nadeem et al. 2018). This approach involves the screening of genetic variations across the whole genomes of a large number individuals or populations to uncover the genotype–
phenotype association. GWAS has great impact on the complex disease genetics and resulted in the investigation of marker-trait association for very complex diseases in human (Tam et al.
2019). This approach has been found more accurate and trustable compared to QTL mapping for the marker-trait association and success stories are available about the successful application of GWAS investigated markers in marker-assisted breeding (Vagndorf et al. 2018; Xiao et al., 2017). Acceptance, popularity and application of this approach for the marker-trait investigation can be realized that nearly a total of 3,730 publications are documented about GWAS till 11 January 2019, while a total of 37,730 SNVs and 52,415 unique SNV–trait associations have been documented (Tam et al. 2019; MacArthur et al. 2017). GWAS is performed to investigate the markers associated with trait of interest and explore the genetic architecture of the trait. Now huge number of such MTAs have been identified through GWAS are now available for all major crops. The wider usage of high-throughput whole genome sequencing (WGS) has improved the power and resolution of GWAS (Gupta et al. 2018).
GWAS has been applied successfully nearly all crops to unlock the genetic basis controlling trait on interest (Mohammadi et al. 2020; Rice et al. 2020; Kohli et al. 2020; Li et al. 2020).
Advancement in genome-wide association studies
Investigation of a good numbers of false negative and false positive remained a big problem in GWAS. Advancement in bioinformatics played a key role in the precise identification and functional characterization of candidate genes after identification of MTAs through GWAS.
Recent advancements in GWAS are described below.
Single-locus, single trait (SLST) mixed models
Earlier association studies were involved in the investigation of single-locus and a single trait at a time. However, first major development in GWAS comes when Yu et al. (2006) proposed mixed model which take into account both fixed and random effects. This model becomes very popular among scientific community and still undergoing in improvements in order to deal false positives.
Multi-locus and multi-trait mixed models (MLMM and MTMM)
The SLST method reflected various limitations like: problem in multiple testing, failed to investigate the pleiotropic effects and background genotype effect (Buzdugan et al. 2016). To overcome, new approaches were developed having ability analyze multiple loci and multiple traits individually or together in an analysis. Among these methods are

Joint-linkage association mapping (JLAM)
Earlier studies has comprehensively explored the advantages and limitations of linkage mapping and association mapping when performed independently. To get the advantages of both approaches, Wu and Zeng (2001) proposed a new methodology naming joint linkage- association mapping (JLAM) by combining both linkage mapping and association mapping.
This methodology involve the identification of QTLs and at the same time allow the validations of QTLs and the linked markers that can be later used for marker assisted selection of crops.
Genomic selection
Genomic selection is a promising approach of marker-based selection proposed by Meuwissen (2007). Genomic selection involves in the simultaneous selection of thousands of markers which are evenly distributed on entire genome in such a way that all genes are expected to be in linkage disequilibrium with at least some of the markers (Bhat et al. 2016).
During GS analysis, markers distributed across whole genome are applied to predict complex traits with accuracy sufficient to allow selection on that prediction alone. Genomic estimated breeding value (GEBV) are used in the selection of desirable individuals (Nakaya and Isobe, 2012). Recent research studies confirmed that GS has the potential to reshape crop breeding, and many authors have concluded that the estimated genetic gain per year applying GS is several times that of conventional breeding (Bassi et al. 2016).
Genome editing
The genome editing which is also known as “CRISPR–Cas” systems have only been discovered within the past decade and attained significant attention of scientific community (van der Oost, et al. 2014). The CRISPR/Cas system act as immune system in bacteria and archaea against invading viral and plasmid DNAs (Sorek et al. 2013; Sampson et al. 2013). A total of three types of CRISPR system have been reported, however type II system from Streptococcus pyogenes that is best characterized and that has been adapted for gene targeting purposes. Previously, TALENs and ZFNs have been successfully applied for genome editing. However, CRISPR/Cas resulted superior to earlier approaches in term of design, specificity, multiplexing, cost, and flexibility over other methods. Arabidopsis and Nicotiana benthamina were first plants in which successful genome editing was performed using in 2013 (Li et al. 2013; Nekrasov et al. 2013). Genome editing has been performed successfully in various plants like apple (Nishitan et al. 2016), Arabidopsis (Feng et al. 2013), banana (Kaur et al. 2018), rice (Zheng et al. 2016), and maize (Svitashev et al. 2015).
Conclusions
Advancements in molecular markers and sequencing technologies changed the fate of plant breeding. QTL mapping and GWAS are largely used for the identification of markers associated with trait of interest. Genome editing revolutionized the field of genome manipulation and this approach has been applied in a number of plants. Integration of both molecular breeding with conventional breeding will be very impactful for the improvement of crops.

Covid-19 Tanısında Kullanılan Güncel Moleküler Testler Alper KARAGÖZ

Koronaviruslar hafif nezleden Orta Doğu Solunum Yolu Sendromu (MERS) ve Şiddetli Akut Solunum Yolu Sendromu (SARS) gibi daha ağır hastalıklara neden olan büyük bir virus ailesidir. Daha önce insanlarda tanımlanmayan ilk kez 2019 Aralık ayında Çin’in Wuhan kentinde ortaya çıkana coronavirus hızlı bir yayılım göstererek tüm dünyada pandemiye neden olmuştur. WHO (World Health Organization) tarafaından pandemi etkeni olan bu virusa COVID-19 ismi verilmiştir (1). Covid-19 için henüz geliştirilmiş bir aşı ve tedavi bulunamamıştır. Bu yüzden bu virüsün yayılımının azalması, enfekte kişilerin belirlenmesi ve izole edilmesini sağlamak için güvenilir laboratuvar tanılarına ihtiyaç vardır. Tanı, klinik laboratuvar ve radyolojik bulgulara göre konulmaktadır. Covid-19 semptomlarının ve radyolojik bulguların özgül olmamasından dolayı virüs tanısı ve virüsün özgül bir gen dizilimini çoğaltan nükleik asit temelli polimeraz zincir reaksiyonu (PCR) ile doğrulanmasını gerektirir.
WHO 19 Mart 2020’de şüpheli vakaların tedavisi için bir rehber hazırlamıştır (1,2). Tarama testlerinde iki temel prensip vardır. Bunlardan birisinde virüsün kendisi, diğerinde ise konak canlının virüse verdiği cevap belirlenmeye çalışılır. Antijen ve antikor tespitine dayalı olan serolojik testlerde çapraz reaksiyon oluşmasından kaynaklı yanlış pozitif sonuçlar verebileceği gözlenmiştir (5). Bu sebeple gerçek zamanlı ters transkriptaz (real time reverse transcriptase) polimeraz zincir reaksiyonu (RT-PCR) temelli yöntem, tüm dünyada Covid-19 tanısı için en etkili labortauvar tanı testi olmayı devam ettirmektedir (3).
Moleküler Tanı Yöntemleri:
Covid-19 tespiti için genomik analizlere dayalı sekans analizleri ve PCR tenikleri kullanılarak moleküler yöntemler uygulanır. Sekans analizleri tekniği ile çok sayıda Covid-19 virüsünün genom dizisi çıkarılmaktadır. Bu sonuçlara dayanarak epidemiyolojik çalışmalar, hatalı RT- PCR sonuçlarının doğrulanması ya da mutasyon çalışmaları yapılabilmektedir. Fakat bu testin pratik olmadığı için tercih edilen bir test değildir. Şu an için zaman açısından en geçerli test RT-PCR olarak belirlenmiştir (4).
Hastalığın ilk olarak tanısı belirlendikten yaklaşık bir hafta sonra Alman bilim adamlarının bir hastaya ait boğaz ve burun sürüntü örnekleri kullanılarak PCR tabanlı bir çalışma yapılmıştır ve bu şekilde ilk Covid-19 tanı protokolü WHO tarafından bilim dünyasına sunulmuştur (2).
Bu protokole göre SARS-CoV-2 ile aynı aileden olan SARS virüsünün benzer genomik özelliklere sahip olduğu belirlenmiştir. Çalışmanın asıl hedefi ise SARS-CoV-2’ye ait olan E geni ile RNA’ya bağlı RNA polimeraz enzim genini görmektir. Daha sonra ABD Hastalık Kontrol ve Önleme Merkezi (CDC) tarafından yayınlanan başka bir protokolde ise virüsün kapsid yapısında yer alan N genindeki üç ayrı genomik dizi ile RNA’bağlı RNA polimeraz geni tespit ederek kendi testini geliştirdi (2). Bu iki testin prensipleri aynıdır fakat genetik hedefleri farklıdır. Vakaların doğrulanması gerektiğinde nükleik asit dizilemesi ile doğrulanan, gerçek zamanlı ters transkripsiyon polimeraz zincir reaksiyonu (rRT-PCR) gibi virüse ait nükleik asit dizilerinin saptanmasına dayanır. Moleküler testler için N, E ve S genlerini hedefleyen yeni prokoller yayınlamış olsa da aslında virüsün yaygın olarak görüldüğü tek bir tanımlayıcı hedefli rRT-PCR ile yapılan tarama testi gibi daha basit bir algoritmanın yeterli olduğu gözlenmiştir (11). Ülkemizde bu yaklaşıma göre Sağlık Bakanlığı tarafından belirlenen referans laboratuvarlarında RdRp gen fragmanını hedefleyen gerçek zamanlı PCR (qPCR) (RT-qPCR) çalışılmasını öngörmüştür. Bu testin sağladığı en önemli avantaj ise tek bir günde binlerce örneğin analizinin sağlanması ve %95’lik bir test hassasiyetinin olmasıdır (7,8). Dezavantajları ise; diğer virüs ve bakterilerle birlikte enfeksiyondan kaynaklanan nükleik asitlerle primerlerin
